Here's some more information on how supply and ordnance will be handled in the mod.

Resupply depots will no longer generate supply or ordnance, but rather act as distribution centers for a system. They will also increase the planet's capacity to store supply/ordnance. 500kT Supply Stations (a vague representation of planetary energy infrastructure) will generate supplies for a planet. 1000kT Ordnance Factories will generate ordnance.

I will also add a Supply Ship minister to transport supply/ordnance that can ferry supplies/ordnance between colonies. However, I figure most players will tend to build Resupply Depots with the generation facilities to keep things simple.

At this time, I'm not sure if I will implement a system where constructed vehicles are loaded with supply/ordnance or not. One possibility is that I will run a script to fill them up with supply/ordnance from an object in the sector. Perhaps I'll just assume starting supply/ordnance is generated from resources in the construction process.

In terms of vehicles, supply storage will be decoupled from engines. On larger vehicles, you'll need reactors to provide the supplies that the engines will use to move. At lower technology levels, reactors will produce supplies at much lower levels then typical usage, but with better technology you'll be able to make the reverse true. For smaller units, they'll use Flux Pods (ie batteries) for their supply storage - there's no independent supply generation for them. Ordnance for vehicles will be handled similar to the standard game, but there will be components that can generate ordnance in the latter half of the tech tree.

You do realize that not only do ships' supply/ordnance tanks start full, but so do facilities? So building one of those resupply depots will cause some supplies and ordnance to appear instantaneously on the planet, equal to whatever the facility could hold. Not sure if that's what you intended or not...

That's no space station - it's a spreadsheet!

That's not the case - the facilities don't get the supplies/ordnance. I've tried it before with Cargo Facilities in the Balance Mod.
