Sorry for not very smart question, but what should I do with all these air, water and waste recyclers and officer quarters? I guess they are intended to replace life supports and crew quarters, but which of them must be placed to a colony ship, for example (which require only 1 LS and QC)? Air, water, waste? Or all 3 of them together?

Waiting for enlightenment.

It adds various components and such in order to enhance roleplaying aspects. For example, it is far more interesting from a RP perspective to have your air filtration systems be blown up than just another generic life support. Items added by RP Elements do not add any extra advantages, just diversification.
